How can I stop the issues my cat is having with my German Shepherd?

i'm sure they will all settle. maybe only let the cats and puppy together when your observing them and introduce them slowly. maybe put the cats in cat carry cages so they cant attack the puppy and keep the puppy calm when introducing them and slowly they will get used to each other.
